If you are using a hybrid profile system for managing user personalization then you will need to create a new mandatory profile when switching from 2003 server to 2008 server.
The process to perform this is actually the same as it was before but Microsoft has written it up very nicely this time.
One point to note is that in server 2008 your mandatory profile directory name must end .v2
eg. C:\Mandatory_profile.v2
