I think alot of place will be looking to go from XenApp 4.5 to 6.5 so here i will give a brief list of the additional features.

Streamed App Accelerator - This is a great ability for XenDesktop deployments that use XenApp Streaming for application delivery. The Cache of all the streamed applications can be mounted as a VHD for use by all the desktops in a pool. This means that each desktop does not need to pull down the cache files they can all share the same files. This greatly reduces the IO load of each desktop getting the application cache.
SCCM Connector - This intergrate Xenapp with SCCM console
Role Based Installation - Provision new servers into a farm much easier than in the past.
HDX v2 Flash Acceleration - Uses the new engine to render flash on the client device. Requires the correct software on the end point (see my other blog post)
HDX Realtime audio - Allows the placement of audio via UDP outside of the ICA stream. Perfect for VOIP intergration
HDX plug and play USB - Much bettter support for USB devices plugged into the end point device.
Instant app access - This allows the client to make a connection to the farm before the user even selects an application. This means application launches will appear fast as the connection the Xenapp server has already taken place.
Enhanced Desktop Experience - Windows 7 look and feel desktop delivery
Multi stream ICA - Allows 4 ICA streams instead of 1. This will allow for better QOS for the user sessions.
Citrix Universal Printer Driver - Claimed 90% better compression
User profile Manager streaming - UPM allows for better user profile management. the later versions  allows you to select which part of registry for logon and what other parts are streamed on demand.
HTTPS streaming of applications - Makes it easier to traverse firewall
Desktop Director - Console designed for easy management of XenApp and Xendesktop farms
Dynamic Data Centre Provisioning - Ability to assign servers a worker or controller role.
